Post Replacing hardwood flooring in bathroom

our bathrooms have hardwood flooring installed in them. the hardwood flooring is starting to turn up in front of the shower and turning black around the toilet. is tile my best option? and what problems will that cause with the thickness of the hardwood flooring verse the tile and will it cause any problem with toilet when it is reinstalled.

If you are taking up the hardwood and there is a sub-floor you shouldn't have much difference in thickness after installing cement board and the tile.
